I think the comparison really comes down to what you’re using the iPod for. It actually comes with a lot of business apps, which really wouldn’t make a difference in the S.

I would really be interested in how fast the iPod Application starts up with a 14 GB large iTunes database (about 3000 files and a lot of large “intelligent playlists”) on the iPhone 3GS. On my 1st gen iPhone with OS 2.2.1 it takes about 10s and on the new OS 3.0 it is significantly faster with about 5s until I can play something.
